mOTUs: Profiling Taxonomic Composition, Transcriptional Activity and Strain Populations of Microbial Communities

چکیده
The mOTU profiler, or mOTUs for short, is a software tool that enables the profiling of microbial communities in terms their taxonomic composition, relative abundance metabolically active members, and diversity strain populations. To this end, it maintains database single-copy phylogenetic marker gene sequences, which are used as reference to short read metagenomic metatranscriptomic reads mapped identification quantification taxa. Here, we describe most common use cases profiler two basic protocols. Additional supporting protocols provide information on its installation in-depth guidance adjusting settings increasing decreasing stringency with taxa detected quantified, well customizing output file format. Putative Effect of Aquifer Recharge on the Abundance and Taxonomic Composition of Endemic Microbial Communities
Drought events and the overexploitation of freshwater resources have led to the increased need to manage groundwater reserves. Aquifer storage and recovery (ASR), whereby artificial water is injected into aquifers for storage, is one of the proposed methods by which freshwater supplies can be increased. Microbial clogging following injection, however, is a major issue. Here, during laboratory s...
متن کاملRapid quantitative profiling of complex microbial populations
Diverse and complex microbial ecosystems are found in virtually every environment on earth, yet we know very little about their composition and ecology. Comprehensive identification and quantification of the constituents of these microbial communities--a 'census'--is an essential foundation for understanding their biology. To address this problem, we developed, tested and optimized a DNA oligon...
متن کاملIs the Taxonomic Composition of Landbird Communities in Mexico Predictable?
Some bird families are more widespread than others both in geography and in habitat use (high-incidence families). The number of Mexican species in a bird family was found to be strongly correlated with the number of communities that possess representatives of that family. This effect did not result from a higher probability of larger families having more widespread species or having species wi...
متن کاملLatitudinal gradient in the taxonomic composition of parasite communities.
Although latitudinal gradients in diversity have been well studied, latitudinal variation in the taxonomic composition of communities has received less attention. Here, we use a large dataset including 950 surveys of helminth endoparasite communities in 650 species of vertebrate hosts to test for latitudinal changes in the relative contributions of trematodes, cestodes, nematodes and acanthocep...
متن کاملComposition and Activity of Microbial Communities along the Redox Gradient of an Alkaline, Hypersaline, Lake
We compared the composition of microbial communities obtained by sequencing 16S rRNA gene amplicons with taxonomy derived from metatranscriptomes from the same samples. Samples were collected from alkaline, hypersaline Mono Lake, California, USA at five depths that captured the major redox zones of the lake during the onset of meromixis. The prokaryotic community was dominated by bacteria from ...
